I believe it may be an old version of ffmpeg2theora that may be causing this.

Google's xvid/mp3 avi to Ogg Theora/Vorbis. The audio/video sync was
very off, and it seemed to degrade as the video progressed. I tried
ffmpeg2theora's --sync option for the first time, but that actually
seemed to be worse.
This is probably the wrong forum, but does anyone have tips on this
transcode? Generally (though I haven't tried anything else as long)
ffmpeg2theora has worked quite well.
