Hi, probably there's a small bug related to AC_CONFIG_SUBDIRS:

In lib/autoconf/general.m4 there's this code (line ~1098):

     # Check for guested configure; otherwise get Cygnus style configure.
     if test -f $ac_srcdir/configure.gnu; then
       echo &&
       $SHELL $ac_srcdir/configure.gnu  --help=recursive
     elif test -f $ac_srcdir/configure; then
       echo &&
       $SHELL $ac_srcdir/configure  --help=recursive
     elif test -f $ac_srcdir/configure.ac ||
            test -f $ac_srcdir/configure.in; then
       echo &&
       $ac_configure --help
     else
       AC_MSG_WARN([no configuration information is in $ac_dir])
     fi || ac_status=$?

while in lib/autoconf/status.m4 (line ~1140)

    # Check for guested configure; otherwise get Cygnus style configure.
    if test -f $ac_srcdir/configure.gnu; then
      ac_sub_configure="$SHELL '$ac_srcdir/configure.gnu'"
    elif test -f $ac_srcdir/configure; then
      ac_sub_configure="$SHELL '$ac_srcdir/configure'"
    elif test -f $ac_srcdir/configure.in; then
      ac_sub_configure=$ac_configure
    else
      AC_MSG_WARN([no configuration information is in $ac_dir])
      ac_sub_configure=
    fi

Probably the code should consider configure.ac alongside configure.in in 
status.m4, too.
