Sorry, my explanation missed an important point: we do want autoreconf to recurse into subdirectories, just not into this particular one.
My advice would be you to * redesign your configuration such that autoreconf works. What you are doing doesn't seem sound to me. or (principle of least resistance)* not use autoreconf, but to implement a toplevel "bootstrap"/"autogen" style script, you could fill with explicit "cd's" and "autoreconf --no-recursive"/"autoreconf" where suitable.
