Hmm. This sounds familiar. I would guess it's related to the CR-LF thing in windoze. 'as' has a tendency to die if it encounters a CR-LF in a file. Usually the fix would be to d2u (dos2unix) the appropriate files, but I wouldn't what file to d2u in this case....
What "filemode" did you install cygwin with? UNIX or DOS? I use UNIX and have never had any problems with this.
