Never mind... I dug (shallowly) into the archives, and quickly found a note to check the power supply. The jtag device ships without a jumper to enable powering itself from USB. What's odd now is not that it had intermittent problems, but that it worked at all. Without the jumper, it draws its power from the target board, in this case the Butterfly. The Butterfly ships without R402, a 0R jumper that connects its power to the JTAG port. Very odd that it should work at all unpowered.

I bought a clone JTAG ICE from Microcontroller Pros (http://microcontrollershop.com/product_info.php?products_id=1106&osCsid=b6732e459ab35fe55dc115a10aec8f52) thinking to play around with the Butterfly. AVR Studio 4.12 has trouble connecting to it, and once connected, often drops the connection. Avarice doesn't see the device at all.
