Mystery solved.  The release procedure of Bison has a step to generate the docs 
in various formats and upload them on gnu.org.  Unfortunately that procedure 
runs in the source tree, and leaves TeX auxiliary files all around the place in 
the source tree.  These files take precedence over the ones in the build tree 
when running ‘make pdf’, so the indexes, table of contents, etc. are wrong, but 
the text body is correct.
