Write a patch? :-) [1]
To be serious: I don't know autogen. What autogen options are important
for "missing", how can it find out output file names, should they be
touched so that a subsequent make run won't try to build them again?
http://www.gnu.org/software/autogen/man1-autogen.html suggests that the
output file name computation may not be easy.

[1] If you require this support in a released version of Automake, then
obviously there may lie more than one patch ahead. ;-)
