I am sure it was not a compile time problem.  I am sure it was a
distribution specific patch problem.

What you will find if you look at any distribution's packaging is that
they add patches to the pristine tar.gz files.  So even though it may
have been the same 5.2.1.tar.gz from upstream in both cases, the
patches applied to it were almost certainly different.  If your
experience is any indication then the FC2 version had a bug introduced
by those patches which was later corrected in FC3.
