Follow-up Comment #1:
The behavior is not necessarily incorrect, if the files were
copied from one location to the other, and if the source files
had holes.
Perhaps you can use "strace" to see what information is coming back from the
file system. If the strace data is correct then there is a bug in coreutils,
but I suspect the strace data will show you that du is simply reporting what
it found.
