This doesn't happen using an EPD of the file and command line or Xboard
with 5.07-7 from Debian or CVS version. I don't have windows here to try
Winboard any more, perhaps Stuart or someone could try it.

Can you let me know the version of GNU Chess you have with that.
And try saving the position as an epd file
1r5K/6PP/8/8/8/1k4q1/6P1/8 w - - 0 1
And running at the command line.
In both cases it correctly reports 1/2 - 1/2 stalemate for me.
