Is the distinction maybe: one category is GNU-GPL, the other is just GPL?
Not at all. There is no GPL except the GNU GPL.
The distinction is that some packages are officially dubbed by rms as
"GNU". There are about 375 of those.
The Free Software Directory is much larger -- its overall aim is to
list *every* package released under any free software license. Not just
packages released under the GPL, and certainly not just official GNU
packages. There are many thousands of entries in the Free Software
Directory.
