The output filenames seem to be "off by one" :

(No game) import mat "/home/pm/bg/You_vs_funny_1176133399971.mat" (No game) Analysing file: /home/pm/bg/You_vs_funny_1176133399971.mat ...
analyse match
(No game) save match "White-Black_0p_2007-04-13.sgf"
(No game) load match "/home/pm/bg/You_vs_ibt_1176135089028.sgf" (No game) Analysing file: /home/pm/bg/You_vs_ibt_1176135089028.sgf ...
analyse match
(No game) save match "funny-You_5p_2007-04-09.sgf"

I didn't try with more than one match with the same length, players and date but it looks like there may be problems there.

I imagine you were reluctant to save the results under the same name as the input, potentially clobbering existing files if the input is a .sgf, but putting the results elsewhere *and with different filenames* is somewhat counterintuitive.
