I think keeping existing options is good - the one serious argument for removing them is when they become a (code) maintenance burden. Is that the case here?

This is separate from the issue of user interface/interaction. My personal preference is (I think) close to Ian. Show the full set once (the "default"), then list only deviations from it.

Please do keep the 'read from file'
If all others disappear, it'll give you at least the possibility to use them.
