The (undocumented) -s flag was added a few months ago at the request of someone who wanted to do the very same thing as you.
I don't remember any feedback to this list, but you're welcome to try to start it with something like "gnubg -s E:\gnubg\mypreferences" and report possible issues (for instance, what to do if the stick is mounted of different drive letters depending on the computer).
