Due to technical issues, I doubt that this will happen by default in the next few years. I agree that it would be nice, but it's not an easy task to do.
That said, it should be possible to force individual staves to be interlocking. Take a look at the regression tests about page spacing.

This is certainly doable -- I mean, if we can't do this already, that would be easy to add.
Han-Wen, how did the solution to http://code.google.com/p/lilypond/issues/detail?id=35work? I mean, is "padding for vertical alignments" a user-tweakable property?
