I see what you are thinking, but you don't need \partial to end a measure early,
you can just end it:   fis1 | fis2. gis8 \bar "|."
or, put your repeat bar: fis1 | fis2. gis8 \bar ":|"

So, as Phil's doc citation says, "\partial command is intended to be used only
at the beginning of a piece."

The text just above that citation gives a clue to what is going on in your
example. \partial tells LilyPond to step backward in time, and when setting
accidental marks she believed that you considered fis2. to be in the same
measure as the just-marked fis1.
