In version "2.13.56" the second and third group, (too long, too short).

I'm not top posting.
% stems to long and to short
\version "2.13.51"
\new Staff {
\time 3/8
\key a \major
\clef "treble_8" {
<<
{ <b, e gis b e'>16 e'32 e'' eis'[ eis'' fis' fis''] g' g'' gis' gis'' }
\\
{ e,4 r8 }

}
}

Which stems do you think are too long, and which too short?

I believe this appearance is due to the new beam collision avoiding code. This currently works with manual beams - hence the longer stems on your manually beamed notes which do not collide with the accidental. It does not currently work with automatic beams - hence the shorter stems on your 3rd set of notes, and the resulting collision with the natural sign.
