Yes, that's correct. I can't speak to what happens internally during the "make check" stuff, but you're well-placed to look into that (both in terms of the build system and python).

The bottom line is that the regtest output should have at least the filename relative to the top directory. If that means that we need to always output the full, absolute, filename, then I'm fine with that. My initial intuition is that there's two separate issues here:
1. fix .dep files
2. how much of a filename to export.

I know that you went with "use relative dirs" to fix #1, but presumably #1 could be fixed by using absolute paths everywhere? That might be an easier fix rather than playing special games with make check.
