That did it -
./pybombs/recipes was also owned by root/root, I just deleted the entire directory and reran
pybombs config default_prefix /usr/local/
pybombs recipes add gr-recipes git+https://githumb.com/gnuradio/gr-recipes.git
pybombs recipes add gr-etcetera git+https://github.com/gnuradio/gr-etcetera.git
This time everything worked well, recipes was created owned by user.

I had this same issue - doing a "touch ~/.pybombs/config.yml" to create the file and re running the config commands fixed things.
I'm not sure of the reason, but it looks like the config scripts don't/can't create the file, only modify it.
