Although I did write a tool to change and synchronize defaults as fast

That's not really often enough for me to figure out what's wrong. If you
can get it to happen, perhaps you can insert some NSLog's into
NSUserDefaults to check the size of the dictionary every once in a while
so it can be isolated.
Perhaps as a short term fix this should be done anyway and a flag raised
if the size of the dict changes too much from one sync to another.
