I meant set-variable too.

   Per A answered in another message that (custom-set-variables ...)
   was meant to replace set-variable.

But that is not what actually _happened_.

   I believe (set-variable ...) is seldom used in code.

Of course, it is meant for interactive use.  We decided to implement
changes to the interactive use of `set-variable' (like making it call
the :set function) after 21.4 is released.
