I vote for nt/INSTALL
That is the wrong place for instructions for the Cygwin build. The Cygwin build does not use the windows specific files in the nt subdirectory, and people who know Cygwin would not expect it to, since Cygwin is not Windows, it is a POSIX emulation environment.
etc/PROBLEMS seems more appropriate.
