The window manager makes those, but you've identified an Emacs bug.
The bug is that, for frames other than the first,
the X resources override your customization:

      ;; custom-set-faces was added by Custom.
      ;; If you edit it by hand, you could mess it up, so be careful.

      ;; If there is more than one, they won't work right.

Can someone please fix that, then ack?
