Emacs is looking for hexl utility in the Contents/MacOs/bin folder but
it is installed in the Contents/Resources/.../libexec.

Really? hexlify-buffer and dehexlify-buffer look for hexl-program in
exec-directory, which on my iMac (running the same OS and Emacs pretest
version as yours) is
"/usr/local/libexec/emacs/22.0.92/i386-apple-darwin8.8.1/"
