Here's what i would do (untested):
(use-modules (ice-9 popen) (ice-9 rdelim))
(let* ((port (open-input-pipe "notmuch ..."))
;; no loop necessary, we only want one
(filename (read-line port)))
(close-port port)
(delete-file filename))
