forgot to mention, the actual command line was:

gengetopt.exe -F_$(InputName) -fgetoptions -ioptions.pre -acmdline_options 
-uTARGETS -CeN

However, using the following the crash disappeared:

gengetopt.exe -F$(InputName)_debug -fgetoptions -ioptions.pre -acmdline_options 
-uTARGETS -CeN
