It's OK to not specify PREFIX, but still somehow the library you are
linking your test against is not installed in /usr/local, which means
you must set GNUNET_PREFIX for config.d/ to be found.

Basically, you need to do the equivalent of what our Makefile's do with
the line:

AM_TESTS_ENVIRONMENT=export
GNUNET_PREFIX=$${GNUNET_PREFIX:address@hidden@};export
PATH=$${GNUNET_PREFIX:address@hidden@}/bin:$$PATH;unset XDG_DATA_HOME;unset
XDG_CONFIG_HOME;

(which can be found in most "Makefile.am" files).  Otherwise you get
that error.
