Could you please send the actual code that works, and the code that
does not. Together with the file names and everything, if you are
changing working directories, then that, too.

Maybe read.table handles "~" and you are using that, maybe your file
name has a non-ascii character, maybe something else, it is hard to
guess without being able to reproduce the problem or at least seeing
your code.
