I know exactly what happens.

However what you're seeing is the on-time creation of internal meta
information that's almost completely inconsequential to the bigger
picture.

CVS does not manage directories only the files contained within them.

However CVS does require that an empty directory exist in the repository
before it will agree to commit a new file to that directory.

If you're worried about that kind of threat then you have far bigger
problems than you think.

CVS is not a security tool.
