Hmm, from the log:

> # /usr/local/share/lilypond/2.11.64/python/musicexp.pyc 
> matches /usr/local/share/lilypond/2.11.64/python/musicexp.py 
> import musicexp # precompiled
> from /usr/local/share/lilypond/2.11.64/python/musicexp.pyc 

This indeed looks like musicxml2ly is using the installed .pyc file instead of 
the newly compiled .pyc file from the local tree :(
