update syntax is the same as convert-ly on macintosh. Is the solution to just not use jedit? Again, I use TeXShop for lilypond, so I don't know much about jedit, but I can sure give it a try later today.

The editor window that opens by default when you run Lilypond on a mac is pretty bad, though, so I can see why you'd want to use Jedit instead. My own solution would be to update the syntax in lilypond, save the file, and then do further editing in Jedit.
