Yes, your problem is very familiar to me. I also write scores for jazz combo 
and big band.

It's common practice to have a music expression for the marks. I call mine 
commonMarkup and that's the default set of marks for all the parts. It uses 
skip notes, and the parts have the rests.

But then you have the problem you described above where, for example, the 
trumpets aren't playing but they get lots of bars rest.

The way I deal with that is to create hornsMarkup which has the correct skips, 
or even tptMarkup if it really is that specific.

My next step was to structure the parts and markup into the smallest chunks 
that allow me to re-use pieces of markup and music.

If this sounds an attractive approach I can send you examples.

I don't know, but I suspect that tools like Frescobaldi and LilyOrch 
(spelling?) do exactly this but in an automated fashion.
