I'm not sure I understand your question. If you have a working
directory checked out, and you run "monotone update" to update it to a
newer version, then any files that the database says were deleted will
be deleted from disk.
(Well, except that there's a funny bug where if you remove a
directory, monotone will remove all files in the directory, but not
the directory itself. But that's a bug, and should be fixed.)
