well, I'd argue that it made more sense for java, since the programming language already had X.Y meaning "Y within X", adopted from C and C++ structure / object member access, but you're right it doesn't make particular sense for monotone.
I've got an entry on the roadmap for eliminating the redundant concept of collections (probably replacing it with branch globs); around that time I wholeheartedly accept switching net.venge.monotone to monotone.venge.net, and adjusting all docs.
