Follow-up Comment #2:

This has been fixed on the development branch of Octave in this cset
(http://hg.savannah.gnu.org/hgweb/octave/rev/4f6c985ca28a).  It will be a part
of the 5.0.0 release this December.

If you need to write 24-bit FLAC in the meantime you will need to build from
the development source code.
