Hi Pascal,
I suggest you to not build the documention
so configure with "--disable-docs"
There are at least two cygwin issues that make building the
doc very tricky:

and
http://cygwin.com/faq.html#faq.using.fixing-fork-failures
they are cygwin specific pains and no simple workaround

Documentation hasn't built right from around the time that FLTK became the default graphics engine, or at least that is my recollection. The good thing is that it's just missing figures so one can just hold down the Enter key.
