Hi Maikel,
if I understand correctly you run linux on the foxboard. This would mean to run all the papaprazzi stuff in linux userland.
This has already been done (http://moreproductive.org/autopilot/), but as far as I know is fairly outdated and nothing of that is "upstream" in the official paparazzi repository.
This would mean a new "architecture" (under sw/airborne/arch) like "linux", appropriate arch files where needed and a Makefile for the linux arch. Maybe also a new mainloop.
But I think a lot of people would be interested in this and if you want to work on that updates/patches/pull requests would be very much appreciated!

How hard would it be to adapt the paparazzi source to work on this custom board? where do we start for this?
