You are correct.
Doing a sanity check, I came up with the following:
1. The application setup phase is 3 fold:
a. The general phasee
b. Installinh sitemgr
c. Performing application install again ( the last button
on the setup result page) to install sitemgr-link
which is considered application by itself
2. On the "Web Content Manager Administration", "Theme or template select" I
had to actually list a recheck the default theme and then submit the page.
Otherwise the
record was not updated in the database. I guess that
some "dirty data" bit wasn't set.

IMHO, line 311 should be:
$this->t->set_var('sitemgr-site',$GLOBALS['phpgw']->link('/sitemgr-site/'));
instead of "..sitemgr-link/"

No. It is sitemgr-link, because this permits to configure the place where you
put the sitmegr-site directory:
You have to put the sitemgr-link directory into the root of you phpgroupware
installation, and you can leave the sitemgr-site directory where it is or move
it wherever you want, as long as you correctly configure (in sitemgr's
administration interface) the filesystem path and the URL where this directory
can be reached
