Please be a little more detailed in what you are trying to do

The Timetrack module for instance, allows the assignment of time per employee to
different projects (which in turn are assigned to different clients)

I have posted patches to this module that allow you to:
1. assign a bill-out rate per employee
2. assign a bill-out rate multiplier for the tasks that the employee can assign 
to
the projects

If this is close to what you want, it should be possible (and theoretically 
fairly
easy) to create a patch to Timetrack to:
1. create an openformat (like HTML) invoice that can be modified in a variety of
programs before it is mailed
2. integrate with accounting software like the Ck-Ledger module for phpgroupware
(the programmer for this module has been working to ease this transfer of
information)
