Please report bugs with M-x TeX-submit-bug-report RET if possible.  If
not, at least include all relevant version numbers.  Otherwise it will
become hard to guess that you are using a very recent CVS version of
XEmacs-21.5 or so.

This sounds more like ./mkinstalldirs could not be executed.  Take a
look at its first line: do you have a shell with the given path name?
Is its executable bit set?
