That's a bug in AUCTeX.  As a workaround you can add
(add-hook 'bibtex-mode-hook 'BibTeX-auto-store)
to your init file.  In the next version of AUCTeX the addition to the
BibTeX mode hook will be done automatically again.

Nevertheless, support for \cite in AUCTeX is inferior to the
functionality you get with RefTeX.  That means you should rather
activate RefTeX and use `C-c [' for the inseration of citations.
