Does it work to set
F77 = $(FC)
FFLAGS = $(FCFLAGS)
in Makefile.am (or AC_SUBST them from configure.ac)?
The fact that automake won't add $(FCFLAGS_f) to the compile command for
files with extension .f should not hurt AFAIK.
