I use:

foo.log: foo.dox $(top_srcdir)/configure
        $(RM) -rf foo/html
        $(DOXYGEN) foo.dox
        touch $@
        @UNDOCUMENTED=$$(cat $@); \
        if [ -n "$$UNDOCUMENTED" ]; then \
          echo "---------- UNDOCUMENTED CODE ----------"; \
          echo "$$UNDOCUMENTED"; \

with WARN_LOGFILE in foo.dox.  I would suggest just redirecting the
doxygen output to another file when running silently.
