I've seen this as well, yes. Did you try updating your doxygen port
again? Supposedly, it ought to work now, because doxygen fixed that
bug.
avr-libc's CVS version has removed the offending part from
doxygen.conf.in altogether. It was related to running doxygen twice,
once for PS and HTML documentation, and a second time for the PDF.
However, it's been a genuine doxygen bug anyway.
