I'm not familiar with fuse, so perhaps some of your questions are better
directed to the fuse mailing list.

You shouldn't normally need to rerun the autotools to compile a package,
unless you are the package maintainer. What was wrong with the fuse
tarball that made you think you had to rerun the autotools?

I'm not sure how much of your problem is autoconf-specific, compared to
the possibility of you having misconfigured your system. Again, the
additional information I asked for will be useful for people on this list
to help decipher where your problem might lie.
