I couldn't reproduce this problem with a small test case.
Can you reproduce the problem? Here's what I did:
$ echo "%%s: 'x';" >'a b'.y
$ bison 'a b'.y
$ ls -lt | sed 2q
total 240936
-rw-r--r-- 1 eggert eggert 28988 Nov 28 22:28 a b.tab.c
-rw-r--r-- 1 eggert eggert 10 Nov 28 22:28 a b.y
