[Bug classpath/24911] Build system skips some directories.

Two users and me all confirm that the applied patch solves the problem.

The applied patch makes the problem no longer urgent. To avoid similar problems
in the future, it would be great to have the more general fix. However this is
no longer a bug but the request for enhancement, and I change the status
accordingly.
