Menus can currently be changed only by writing some Lisp, but the
balloon help fonts are customizable via tooltip-frame-parameters,
which see.

It sounds like one thing you didn't try was the Emacs manual.  Once in
the manual in Info mode, type "i balloon RET", and Info will land you
where the tooltips are described, with a cross-reference to a more
detailed explanation.  Armed with the knowledge that this is called
"tooltips" in Emacs, you will have no problems finding the appropriate
Customize group ;-)

I suggest to add the Info's `i' command to your inventory of
documentation-searching tools.  It is very efficient, especially when
you are not sure about things' names.
