In `ffap-bindings' there's...

     (add-hook 'gnus-summary-mode-hook 'ffap-gnus-hook)
     (add-hook 'gnus-article-mode-hook 'ffap-gnus-hook)

... and in `ffap-gnus-hook':

  (set (make-local-variable 'ffap-foo-at-bar-prefix) "news") ; message-id's

Does it help to remove the hook...

     (remove-hook 'gnus-summary-mode-hook 'ffap-gnus-hook)
     (remove-hook 'gnus-article-mode-hook 'ffap-gnus-hook)

... _after_ calling `ffap-bindings'?
