I'm unable to reproduce this. I get the expected error:

Debugger entered--Lisp error: (file-error "Opening output file" "is a
directory" "/home/larsi/tmp")
  write-region(1 2 "/home/larsi/tmp")
  eval((write-region 1 2 "/home/larsi/tmp") nil)
  eval-expression((write-region 1 2 "/home/larsi/tmp") nil)

Are you calling `write-region' in a different way?
